What is the meaning of “nee bonda” in Telugu?

“Bonda” means a pit in a grave yard or cemetery where bodies are buried. As no person alive digs a pit for burying themselves (doing so considered a dumb thing or foolish act), a phrase containing this word “bonda” is used when a person says a dumb thing(s) or says things that are not true.

The common phrase used in conversational language is “Nee Bonda Ra!” or “Nee Bonda!”.

This is correct. It comes from “ninnu bondalo petta” - meaning “hope you are buried” which has a more serious tone.
