 Nehru and Rajendra Prasad did not see eye-to-eye on very many points.
Patel and Rajendra Prasad were on agreement on many topics and this letter is addressing fears of RSS from prasad to Patel. 

Its bit reasonable to be vigilant on RSS in 1948 since gandhi was shot months back the letter was written. So we should see as caution letter and its not like they hate RSS.  Both prasad and patel are hindutva oriented and there is where atheist Nehru disliked Rajendra Prasad.
